The imperfections in the lug affects more than the bedding. Think about where the lug goes. It goes between the barrel nut and the action. What does this mean? That means that the barrel nut is not tight all the way around, but on the high sections of the lug, it is also not sitting flat against the receiver. On the other side of things the receiver is not truly flat either unless you have had it faced. The barrel nuts are fairly true.
9 times out of 10 you will not notice a difference in changing a recoil lug, but if you trying to squeeze every bit of accuracy out of a gun, it sure is something that can not hurt.
