The (don't know the correct names) piece of the bolt head that doesn't actually lock in the reciever, just floats on the race-way and keeps the bolt alfoat needs changed. NOT the actual bolt head, the next piece back towards the shooter, has a "longer" shoulder. This keeps the bolt from coming back farther than necissary with the 223 cases. You can either cut it in half, or buy a new one from brownells for $ 5 bucks.

I may be in the same boat, I have an early110E intermediate action (J) and did basically the same change (.223 to .243)
I have not installed my mag box so I cannot check for this same problem.
I have one question about the bolt baffle change. If the Bolt baffle is thinner, shouldn't the bolt head be changed to match the baffle as the bolt retaining pin will be in the wrong location causing a gap between the bolt head and baffle?

I've overlooked the extension on the short action baffles, here is a link to one pictured.

Mine has the one pictured in my photos (naturally) and you must have the one in the link.
so as stated you just need to change the baffle.
